Well, I have a few ideas for you to try.

1. You said you've beat the game. Do you by chance have the Grey Cowl on? That would do it to you.

2. Try going back into the Shivering Isles, getting arrested, and going through their dungeon (it's fun, seriously), and see if that does anything.

3. Whenever a guard comes up to you, yield to him (block + talk). If anything, that'll stop him from attacking you, if you have a bounty, he'll just arrest you.
